Molecular cloning refers to the procedure of isolating a defined DNA sequence and obtaining multiple copies of it in vivo. Cloning is frequently employed to amplify DNA fragments containing genes, but it can be used to amplify any DNA sequence such as promoters, non-coding sequences, chemically synthesised oligonucleotides and randomly fragmented DNA. Cloning is utilized in a wide array of biological experiments and technological applications such as large scale protein production.

Isolation of insert

Initially, the DNA fragment to be cloned needs to be isolated. Preparation of DNA fragments for cloning can be accomplished in a number of alternative ways. Insert preparation is frequently achieved by means of polymerase chain reaction, but it may also be accomplished by restriction enzyme digestion, DNA sonication and fractionation by agarose gel electrophoresis. Chemically synthesized oligonucleotides can also be used if the target sequence size does not exceed the limit of chemical synthesis. Isolation of insert can be done by using shotgun cloning, c-DNA clones, gene machines (artificial chemical synthesis).

Transformation

Following ligation, the ligation product (plasmid) is transformed into bacteria for propagation. The bacteria is then plated on selective agar to select for bacteria that has your plasmid of interest. Individual colonies are picked and tested for the wanted insert. Maxiprep can be done to obtain large quantity of the plasmid containing your inserted gene.

Transfection

Following ligation, a portion of the ligation reaction, including vector with insert in the desired orientation is transfected into cells. A number of alternative techniques are available, such as chemical sensitization of cells, electroporation and biolistics. Chemical sensitization of cells is frequently employed since this does not require specialized equipment and provides relatively high transformation efficiencies. Electroporation is used when extremely high transformation efficiencies are required, as in very inefficient cloning strategies. Biolistics are mainly utilized in plant cell transformations, where the cell wall is a major obstacle in DNA uptake by cells. The bacterial transformation is generally observed by blue white screening.

Selection

Finally, the transfected cells are cultured. As the aforementioned procedures are of particularly low efficiency, there is a need to identify the cells that contain the desired insert at the appropriate orientation and isolate these from those not successfully transformed. Modern cloning vectors include selectable markers (most frequently antibiotic resistance markers) that allow only cells in which the vector, but not necessarily the insert, has been transfected to grow. Additionally, the cloning vectors may contain colour selection markers which provide blue/white screening (via α-factor complementation) on X-gal medium. Nevertheless, these selection steps do not absolutely guarantee that the DNA insert is present in the cells. Further investigation of the resulting colonies is required to confirm that cloning was successful. This may be accomplished by means of PCR, restriction fragment analysis and/or DNA sequencing.




Real Life:

Molecular cloning refers to a procedure whereby a molecular biologist, or student spends hours slowly loses any self worth remaining after graduate school. This process is usually drawn out over the course of a year; but may take as little as one week or may excruciatingly drag on until all government funding is exhausted or the researcher has committed suicide.

Initial Optimism

Initially, the researcher is confident that he will successfully clone the gene in question and, therefore, be in a position to conduct his experiments with a protein the importance of which others in his field have failed to hypothesize. A quick read of said protocol and a glance at some graduate notes fills the researcher with excitement and optimism. The researcher will tell other members in his/her team various one-liners such as but not limited to:

1. " This is why I got into science."
2. " Desk work sucks, it's good to do lab work again"
3. " [Protein X] will greatly increase our understanding of [disease state/cellular
process Y]."

Sense of impending Doom

At this stage the cloning has been unsuccessful, and the researcher has seemingly exhausted all options. This is often referred to as the "intellectual bi-polar" phenomenon for just as the researcher has decided he has no further directions to exploit, he'll magically see something he was overlooked and may even fall back into "Initial Optimism". It's interesting to note that the propensity of a researcher to completely fall backwards in the stages is directly related with the amount of times he/she has made it to the end of this entire process.

Critical Ego Collapse

This stage is usually preceded by a bad grade on an exam or some other form of professional rejection. At this point, the researcher has decided he may not be able to clone the fragment and that he owes apologies to the following:

1. His lab manager
2. His teammates
3. Anyone who has ever written a letter of recommendation
4. The American tax payer for wasting govt. grants
5. All the people who have [disease state Y].
6. His girlfriend
7. His parents

The researcher has also proven the following through his research:

1. Taq polymerase has an ACTUAL error rate of 1/400...not 1/9000 like the manufacturer
claims.
2. E. Coli can read minds, and spend their time figuring out how to upset said researcher
the most.
3. The person who gave him this project, hasn't worked in a lab since 1990.
4. Proof reading polymerases work best when you yell at them.
5. It's best not to clear the incubator of failed experimental cell cultures because, like
Vlad Dracul, you want fresh cells just introduced to the incubator to see what will happen to
them if they defy your will. They will starve in their own filth and be put on display
for all to see!
6. He's uncomfortable working on a gene named COX-2, and wonders if his boss is sexually harassing him.
